The second season of the American satirical superhero television series Gen V, the third series in The Boys franchise, based on The Boys comic book story arc We Gotta Go Now by Garth Ennis and Darick Robertson, premiered on Amazon Prime Video on September 17, 2025 with its first three episodes. The season stars Jaz Sinclair, Lizze Broadway, Maddie Phillips, London Thor, Derek Luh, and Asa Germann returning from the previous season, with Hamish Linklater joining the cast. After the fourth season of The Boys (2024), Marie Moreau (Sinclair) and the rest of her friends return to Godolkin University after months of suffering, where a new dean (Linklater) trains Supes to be soldiers. On the brink of war between humans and Supes, the team discovers a program that could change everything.

In 1967, Thomas injects himself with "V-1", the version Soldier Boy and Stormfront had, just before being burned in a laboratory fire. In the present, the group tends to an injured Doug, whom Marie cannot heal, as she is too weak. Polarity drives Doug to a hospital, talking about Andre's kindness and bravery, when Black Noir II attacks, killing Doug and capturing Polarity. Marie reconciles with Cate and heals her. Thomas prepares seminars with the students to eliminate the weak and enhance his powers, hoping to control Marie and eventually Homelander, who he blames for the Supes' decline and weakness. When Sage disapproves of his plan, she secretly frees Polarity. Marie arrives at the seminar, while the rest of the group infiltrates inside Black Hole; they subdue Thomas after Harper controls him, and evacuate the students. Thomas manages to control Marie and, through her, tries to kill them. Polarity arrives and manages to remove Thomas's control, allowing Marie to kill him. Afterwards, Polarity tells the group to flee while he stays as a scapegoat. As fugitives, they are recruited by Annie to her resistance against Homelander and Vought, which includes A-Train.

Emma Meyer and Jordan Li, after their harsh confinement in the Elmira Center and Andre Anderson's death, are allowed to re-enroll at Godolkin as "Guardians" thanks to Cate Dunlap, but are forced to support Vought's version of The Woods incident by corroborating Homelander's account. Cipher, the new dean, pressures Cate to find Marie Moreau, who escaped Elmira. Emma investigates Cipher after recognizing him as an Elmira staff member, but to no avail. Marie goes on the run while searching for her sister Annabeth. Marie confronts the Patriots and is caught on video; she then fights Dogknott and is rescued by Annie January, who unsuccessfully asks her for help in discovering what the Odessa Project, initiated by Thomas Godolkin, is. Meanwhile, Emma discovers the video and asks Jordan to find Marie, a request they reluctantly agrees to. Jordan and Emma find Marie and have a tense encounter. Cate, following them, discovers that Marie spoke with Annie, and when she tries to compel Marie with her powers, Jordan severely injures her and the trio abandons her.

Marie returns to the university and, along with Emma and Jordan, deals with what happened to Cate, who is in a coma, with Emma suggesting they kill her. Sam Riordan visits Cate and, using a nurse as an intermediary, Cate mentions Emma's name, before driving the nurse insane with her unstable powers and causing her to kill another nurse. Polarity returns to the university as a professor to find out what happened to Andre and allies himself with Emma for this purpose. Cipher has a conversation with Marie and reveals that Andre, knowing about his illness due to his power, used it knowingly and then died. Jordan and Marie enter Cipher's class, which aims to enhance the powers of Supes. Jordan, upset with Marie, talks to her about Andre; they eventually reconcile and have sex. Emma and Polarity investigate Odessa and discover a room with Nazi artifacts and a file revealing that Odessa was a group of infants, all dead except one. Emma has a confrontation with Sam about Cate, but Emma leaves him. Emma reveals to Marie and Jordan that Marie is Odessa. Cate wakes up from her coma in a room with dead staff members just as Cipher enters.

Marie contacts her parents' friend Pam to discover more about herself; Pam reveals that she was conceived in a laboratory by Vought and the artificer was Cipher under the alias "Dr. Gold". Marie also discovers that Pam had raised Annabeth, her long-lost sister; she stops Marie from contacting Annabeth for her safety. At the university, Cate returns but is effectively powerless, acts tense and wishes to inform Vought about the reality of her assault. Cipher rejects this so she can maintain her reputation. Traumatized by his previous actions, Sam asks Cate to make him apathetic again, but she cannot. He lashes out and begins destroying his dormitory. Jordan tries to stop him, managing to calm him and the two bond. Jordan is named the university top-ranked student, thrusting them into the spotlight. Emma joins a resistance against Homelander's regime with Harper and Ally. Before their speech, Jordan professes their love for Marie. In the speech, Jordan reveals that Andre has died, and defends the Starlighters by revealing that they themselves attacked Cate, earning boos from the students.

After Jordan is vilified by the media, Cipher organizes a publicized fight between them and Marie; if they refuse, he will send them and Emma back to Elmira. Attempting to find information about him, Jordan and Cate break into Cipher's house and discover a burned man in a hyperbaric chamber. Marie gains better control of her powers, thanks to lessons with Cipher. He tells her that Odessa was a project to enhance Supes, and she can be more powerful than Homelander. Marie, with her powers, discovers that Cipher is human. Harper tries to get Emma to control her powers without her harmful methods. Cipher discovers the break-in at his house and summons Cate to the fight; Marie and the group plot to get Cipher to confess with the help of Cate and Emma's group. Emma manages to sneak through the pipes and give Cate a camera, who attempts to blackmail Cipher by revealing that she knows he is human. Cipher, having explained that the burned man was his father, remains unfazed and, to Cate and Marie's surprise, reveals his powers by puppeting Jordan's body and attacking Marie, who manages to control Jordan's blood and win the fight.

"The Kids Are Not All Right"

A month earlier, Cipher was looking after the man in a hyperbaric chamber when Sister Sage arrived and they had sex in front of him. After the fight, Cipher forces Marie to continue training by threatening to take her and her friends back to Elmira with Cate, whom he had imprisoned. Marie convinces Jordan and Emma to rescue Cate. Emma unsuccessfully asks Sam to join them, who is visiting his parents. When he discovers that they handed him over to Vought because they could not control him, he accidentally injures his father. Marie, Jordan, and Emma enter Elmira, but are captured. Sam later reconciles with his mother after accepting that his mental instability wasn't caused by his Compound V but something he was born with. Polarity confronts Cipher about Andre, learning that he died when Cipher tried to enhance his powers. He later suffers a seizure. Cipher shows Marie that he is holding her sister Annabeth. The group escape their cells thanks to Cate. When they go to Annabeth's cell, they find her dead. In her grief, Marie's powers develop further, successfully manipulating Annabeth's cells to revive her.

Marie and the group manage to escape from Elmira thanks to Annabeth, who has precognitive powers, and Sam. They reach a library and take shelter there. Emma sends a message for help to Harper, who contacts Polarity, whom Cipher is puppeteering. Cipher sends Vikor after Marie. After a struggle, Vikor is killed by Zoe Neuman, who was searching for Marie with Stan Edgar. The group decides to go with them to their bunker. Stan explains to Marie that she and Homelander are Odessa's only successes, a project he shut down, believing Marie to be a failure. Sam attempts to reconnect with Emma, but Emma backs out. Stan discusses the similarities between Thomas's work and Cipher's, with Jordan and Cate deducing that the burned man in the chamber is actually Thomas and that Cipher is using it to succeed and establish a Supe supremacy. Stan considers using Thomas to take down Homelander and take back Vought. Cipher reveals to Polarity that his plan is to kill all weak Supes and leave the strong ones, starting in Godolkin; Polarity subdues him and throws him out the window with his powers. Cate asks Marie to heal her, but Marie refuses as they head off to confront Cipher.

Annabeth wakes up looking for Marie after having a bad precognition about her, only for the group to discover that she and Cate are gone. Cate tries to get Marie to cure her powers, but Marie, due to a lack of trust, refuses to do so. Jordan and Annabeth talk about when they discovered their powers, and Jordan begins to doubt their own relationship with Marie. Marie and Cate go to Cipher's house to look for Thomas, but Polarity tells them he has taken him and shares his plan; Polarity has a seizure, but Marie heals him completely. Sam and Emma arrive at the university to look for Marie. Cipher offers Marie her friends safety if she returns to training. The group attempts to stop Marie, telling Annabeth's precognition of her and a lot of other people dying, but Marie weakens them with her powers. Polarity and part of the group stall Cipher and a fight ensues, while Marie finds and heals Thomas. Polarity and the group discover that "Cipher" is actually an non-Supe, ordinary man named Doug Brightbill, who was controlled by Thomas. Cate, Emma and Annabeth help Marie escape, while Thomas begins his plan to kill all the weak Supes.
